Yes... please leave the extra space when replying, at least if $text_flowed is unset (which, as I've said a bazillion times, is probably the case for almost all mutt users). It would probably also be safe to have quoting follow $indent_string in the case where $text_flowed is set, but would probably make things a lot more complicated.
