That's pretty old.  The current stable release is 1.2.5.  It shouldn't
make much difference in regards to your question, but you may consider
upgrading anyway.

Well, with the default Mutt keybindings, if you use upper cas J and K
(that's shift-j and shift-k) to move up/down in the index, it won't
skip deleted messages.  If you want that to be also the function of
arrow keys, then you should put this in your .muttrc:

  bind index <up>   previous-entry
  bind index <down> next-entry

Actually, the function names (previous-entry and next-entry) may have
been different in 0.95.4, but you should be able to look them up from
the current key bindings of J and K.  The current binding list is
viewable with ? (in the index).
