I don't use the browser much, but you probably want

  color browser brightblue white ~N

or some such; the example you were given will highlight new messages in
the index display once you're in a mailbox.

Flagged: I have

  mono index standout ~F        # reverse index entry for flagged (hi-pri)

in my .muttrc (since I don't use color, either).

Filtering: you want to limit your display.  Something like

  l ~F

entered from the index, with 'l' bound to <limit> as it is by default,
will show you only flagged messages.

In either case, you should give the manual a read; it's really quite full
of useful tidbits ;-)  I'd start, aside from at the beginning like one is
supposed to, with section 4.2 (Patterns) and go from there.
