It's easy; all you have to do is combine two details of mutt's
capability.
1. Mutt can delete all messages that match a pattern
2. One of the patterns mutt can match is "duplicate"
So, a simple macro that would do it is this:
macro index \cD '<delete-pattern>~=<enter>'
