mutt is able to delete selections based on date and/or regex
look in the fine manual for tagging and selection 
  /usr/share/doc/packages/mutt/manual.txt.gz
  sections:

        1. Character Set Handling
        2. Regular Expressions
        3. Patterns: Searching, Limiting and Tagging

              3.2. Simple Searches

              3.4. Searching by Date
        
        4. Using Tags

And you probably have not turned threading on.
