I recommend giving Avidemux a spin: http://avidemux.org/ It's a GUI transcoder that doesn't just wrap command line transcoders, but uses some of the same libraries as FFmepg and Mencoder. It seems to have reasonable defaults, and it supports saving "projects" for settings you think you'll reuse.
