I recommend giving Avidemux a spin:
http://avidemux.org/

It's a GUI transcoder that doesn't just wrap command line transcoders, 
but uses some of the same libraries as FFmepg and Mencoder. It seems to 
have reasonable defaults, and it supports saving "projects" for settings 
you think you'll reuse. I've had good luck with it so far, and have been 
able to successfully transcode a few videos that numerous attempts with 
FFmpeg and Mencoder couldn't quite get right.
