These customizations are part of the rendering software - thus inside the mwlib.rl repository. The readme in the mwlib.rl repo contains some information about the customconfig.py file. the customnodetransformer.py is pretty much undocumented but should be somewhat self-explanatory. Sorry about the lack of documentation...but you should find info on the mailinglist.

And is it possible to have different customizations on one server? My
situation: I have one managed server with Linux and the mw-serve
running, and on this server I do have 5 Wikis installed at the moment.
Is it possible to have a custom configuration for each of these wikis?

This can only be achieved if you use 5 different render servers which use different installations and configurations of mwlib.rl. This should be no principal problem, but a bit tedious.
