Mouse scrolling works for active element, not for one where mouse is over. So that's why you should click. I reported this issue before for 2.5, Andrey said there were no simple solutions. May be this time for 3.0 it is possible to fix this. As example of application which works as expected with scrolling I would point at Thunderbird.
