I haven't used manual sorting in views (I prefer MLO to do as much of the work as possible so would rather set suitable automatic sorting criteria) so I haven't experienced your problem. I can see why MLO does that, though - As soon as you change any automatic filtering and sorting criteria, it will re-run that automated filter with its revised criteria.
However, I see your point that the manual sort order should be preserved when other filter criteria are changed. It would be a good idea to submit that as a feature request.
