Follow-up Comment #2, bug #19902 (project mypaint):
Seems to fix the issue. However, there is a closely related issue:
If the sidebar is smaller than the colors window (This is still possible: with
the sidebar at its minimum width, the rightmost tab of the colors window is
disappearing behind the sidebar's scrollbar.), then when the window is resized
vertically, its titlebar jumps to being the same width as its content, putting
the "snap out" and "close" icons behind the scrollbar. (used to affect layers
window too, but increased minimum sidebar size means it can't be made narrower
than the layers window any more.)
Fresh config seems to have fixed missing icons.
