Follow-up Comment #2, bug #20363 (project mypaint):

that remain. This covers prior installs with older versions. This bit's up to
you - it's your machine. The files or folders typically have "mypaint" in the
filename somewhere :)
That was all clean, I manage local installation via "checkinstall" so there's
no risk of random files lying around. It intercepts scons trying to drop
files all over, makes a .deb, and then I can install and later remove that -
it's like it was never there when done. :)
> Run "git clean -x".
This fixed it. Leftover git cruft, I guess. Had to do this to fix a scons
error once in the past, so I feel stupid for not thinking to try it this time.
