If you use a premade one - maybe... but if you create one from scratch with only the datadir variable, then it shouldn't. But if you create one from scratch, at least print out a premade one and make sure you create it correctly.
You may also want to examine the command you use to start MySQL. It might have the data-dir variable already set. Most people start it with either safe_mysqld or by using a startup script like mysql-server.sh.
