You actualy found a couple bugs, this is the first one. The code that schedules the transcode from the popup menu doesn't check to see if a cutlist exist, it just tells the transcoder to apply the cutlist. Whenever the jobqueue transcoder routine tells mythtranscode to apply the cutlist, it also clears the markup table, so this triggers your "not flagged" message. Yes, this is another bug. The commflagged field should be reset back to 0 whenever the cutlist is applied. I probably won't have time to get to this until late tomorrow or Wednesday, so these probably won't make it into 0.18 if Isaac releases Tuesday night.
