OK. Thought I would try manually opening the file with avidemux2, manually cutting the commercials. Did that, then followed the instructions at http://www.mythtv.org/docs/mythtv-HOWTO-21.html#ss21.19 I exported the video, exported the audio, then did mplex -f 8 -o 1.mpg 1.m2v 1.mp2 to get the final mpg. Problem's still there when I play the final mpg file.
