I did a bit of testing. I installed the FC2 drive back in and have the same behavior. I then took the drive and installed it onto a shuttle mn31n motherboard and I get 1280x1024. So this looks like a Chaintech issue.
Solved sort of. After doing bios updates and poking around a bit with no success. I decided to try stripping out all the modes except 1280x1024, it worked.
