I had this exact problem and asked on the message forum for the Myth XBox distribution about it and no one could answer... eventually I discovered the problem on my own and fixed it. The reason no one else had the problem was that I had a somewhat new situation... my XBox was a v1.6 with the new video chip, so no overscan support is available... the image is permanently beyond the borders of my TV screen. Because of that, I had adjusted the MythTV GUI and video display (from within Myth's setup screens) to run smaller than 640x480 (I can't remember the exact dimensions) and slightly offset from the upper-left corner (again, I can't remember the exact amounts). The upshot of this was that MythTV was not taking up the entire desktop, although it was taking up my entire TV screen. Now, while MythTV doesn't use a mouse, the rest of your desktop is happy to. As you use your remote in MythTV, you are also moving your mouse cursor. Depending on where your cursor is at the time, certain remote buttons will bring up desktop/context menus, which are then difficult to dismiss. Because I don't use any other applications on my XBox besides MythTV, I decided the way to fix this was to simply disable the XBox IR mouse emulation. You can do this in the X config file (comment out the appropriate section). I haven't had a problem since.
