Yes, that sounds like a window focus issue. There are many window manager discussions in the archive.
The lirc problem might have to do with the location of your lircrc file. Some programs look in the home directory for a .lircrc and myth needs it in .mythtv/lircrc. I keep a copy in both locations for this reason. Or there may be an mplayer flag to specify a location, I don't remember offhand.

Hey, you were right about the lirc config file! That works great now!
I'll take a look at the window manager posts in the archive.
The way my box starts up now is by some script in GDMs PreSession part that starts mythfrontend. (Before sessreg...)
Maybe that is not good enough...
