Yup - I did.  I went through all of the type of things that you did.
In the end, I plugged the thing into a Windoze machine out of sheer
frustration. That worked perfectly, and it's worked perfectly on the
Linux box ever since.

I've been using the red_eye program from RedRemote's website.

No - this is an "sh" script, so the $1 is just the variable substitution.

The 5 is the number of seconds to wait after transmitting, it looks
like this was only added recently.

So, my (very simple!) script does the following:
Send the "Sky" button (wake it up!)
Send the "Backup" button (in case it's doing something else)
Send the string passed as a parameter (eg. "101")
Wait a couple of seconds
Send the "Backup" button twice, so make sure that I can get rid of
those annoying "Press Red" things that keep appearing.
