I beleive this is fixed in current CVS.  It was an issue related to the
timecodes in transcoded files, they were not being shifted around cutpoints
so the new sync code was having a problem during playback.  I modified the
transcoder to shift the A/V timecodes after cuts so that they are
continuous around the cutpoints rather than having a large jump at each
cutpoint.  Several users have reported that this fixed the problem for
them, so if you don't want to wait for 0.18, you'll have to run current
CVS or stop using a cutlist when transcoding.
