Did you try Setup -> Appearance -> Screen settings -> GUI width,height, X offset, Yoffset? That worked for me when using 800x600 output.
Have tried that and that moves the mythTV GUI fine. The problem is that when I watch recordings or live TV I switch to another resolution. I have tried to change that under the Playback menu, but that does not help me.
