I demux with ProjectX, transcode (with ffmpeg+transcode) the video to MPEG-4 and mplex the full ac3 audio back in with avimerge, and the only thing I ever notice is gradual sync problems with 720p streams. I don't (however) think that's a problem with ProjectX.
