The simple answer is that the remote is not controlling the tuner. The remote controls the computer which in turn controls the tuner. The flexibility of Mythtv is that the tuner can reside any where you like, backend, frontend(s), or all of the above. For most it is just a convenience to use the remote supplied with many tuner cards. If you really want the tuner in the backend box you will need to use something like an IR blaster on the frontend. You can use any remote that you like. I use the RF remote from an ATI AIW. Controlling cable/satellite boxes is a separate issue.
