The only way I can think of is to play the video with mplayer with the subtitles on and use dumpstream.  Is there an easier or more "proper" way to do it?

In answer to my own question, the  solution is to just turn them on when  using mencoder with -sid #.  If I was smarter, I'd have thought of that right off the bat...
