I think you may be asking yourself the wrong question. Its not so much why doesn't the mythconfig.mak file get copied to the directories but why don't you have a symlink at the top level of the plugins directory to where mythconfig.mak lives on your system. Where is lives depends on how you installed the main mythtv app - in my case its in /usr/local/include/mythtv/mythconfig.mak and thats certainly the case having built the main app from SVN.
