I used a non-factory remote initially for controlling my x-box without problems, relatively speaking. The remote is "very basic" and didn't have much control but worked initially for my initial purposes.
 
So, I guess you can rule out the factory/aftermarket as an issue in your setup.

i've been looking at some of the xBox linux distros.  i thought one of
them mentioned that it could be run off of cd/dvd ala Knoppix...  but
i don't remember which one.  if i find it i'll post it.
