We already changed the CSV exporter to automatically add parenthesis around the 
text if the text contains the separation character (comma in your case). That 
should fix your problem. It will be in MZmine 2.2

This is a synchronization issue, it may occasionally happen if you perform 
several identification tasks at the same time. I know about this problem, I 
just didn't have time to fix it yet.
