Hi Mark, This _might_ be caused by the checked checkbox "Require same charge state", although I am not sure. To determine the exact cause, it would be very helpful if you could 1) analyze the same data using the latest MZmine 2) save the MZmine project and send it to us, so we can find the cause using the data that shows the problem
