Can you send a sample file? Without looking at the raw data, it is impossible
to check your parameters.

I’m sorry I didn’t get it right the last time I wrote a ticket.
I have problems in building a chromatogram with MZmine2.
I use:
MZmine 2.10
Windows XP
Java Version 1.7.0_15
ProteoWizard 3.0.4352 32-bit (inkl. MSConvert)
R i386 2.15.2
Changes in startMZmine script are:
set HEAP_SIZE=1024
set R_HOME=C:\Programme_Birgit\R\R-2.15.2
Steps I did:
Raw data import: mzXML File Import
Peak detection: Mass detection: Exact mass, Noise Level: 4.0E3, MS level 1,
mass list name: GefundeneExakteMassen
Chromatogram builder: Mass list: GefundeneExakteMassen
Min time span: 0.001, Min height:1.0E4, m/z tolerance: 0.01, or: 100 ppm
I attached two screenies: One with the XIC, one with several peaks showing the
same exact mass. (I forgot to screenshot the detected masses, the jpg only
shows the undetected ones. But the great peaks are detected, I promise!)
With the settings I took I don’t get any peaks in the list. I tried several
parameters, but in my point of view, these parameters are the only ones making
sense.
Can you help me please?
