Hi Daniel,
OK, I think I found the source of this problem. The targeted peak detection
module is considering the retention time scale in minutes, while other peak
detection modules use scale in seconds.
Since your peaks are much shorter than 1 minute, it is not surprising that your
areas are smaller than heights. However, the numbers should be consistent with
other modules, so I just committed a change to the targeted peak detector to
fix this. This will be included in the next MZmine release, but I cannot
promise that would happen soon, because I am too busy with other work at the
moment.
In the mean time, you can consider using the chromatogram builder instead of
the targeted peak detection, or you can try multiplying all your peak areas by
60.
