I can't speak for the quality of the packages. But Debian has a tendency to be rather conservative in their choises and not upgrade that often. If you compiled from source with version 3 and reverted back to nagios 2 then you may have run into a heap of problems. If you manage to left some of the manual compiled stuff in an combined it with software from the packages you are in way over your head I fear. It seems manual software is not a no-go area. Otherwise you would not have started there. I suggest you go back to the manual compiled stuff and remove the debian packages in full.
