Still fighting this one. I was able to put a temp fix in the /etc/init.d/nagios script to do a killall of the nagios processes which at least addresses the problem with making sure everything is no longer running when the "stop" is executed. However, the second daemon process is still being started as the parent of all the subprocesses, while the first one seems to be only for marking the pid (which it doesn't really do).
