One approach is to copy the dependent dlls to the bin directory of the web before invoking the aspnet_compiler. The difference is that a Web "Site" does not actually have a project (.csproj/.vbproj) file where a web application project does. So, for a Web Application project msbuild should compile the DLL. There are also web deployment projects which is a project type, basically with customer MSBuild tasks to invoke aspnet_compiler.
