Hi James.

I know this doesn't directly address your problems with the <cd> task, but 
<exec> does have a working directory attribute.

Could you possibly use something like this:

<property
        name="base.dir"
        value="${project::get-base-directory()}"/>

<exec
        program="${base.dir}\scripts\package.bat"
        workingdir="${base.dir}\scripts"/>
