Nautilus has always ignored that folder, in Ubuntu there is the script nautilus-script-manager (which I wrote) that creates links from ~/.gnome2/nautilus-scripts/ to /usr/share/nautilus-scripts/. This allows me to create packages of popular nautilus scripts. I am working on a nicer way (nautilus patch) for the next Ubuntu version, but for now you have to run "nautilus-script-manager enable script-name" to enable the scripts placed in /usr/share/nautilus-scripts/.
