My former hometown! Of course Boston is just lousy with history. The
Freedom Trail (http://www.thefreedomtrail.org/tickets/tours.html) can
be quite interesting but your two year old might find it a bit boring.
Something fun for all ages is the New England Aquarium (http://
www.neaq.org/index.php), one of the most amazing aquariums anywhere.
It's in downtown Boston and right around the corner from Quincy Market
which has a dazzling array of food (my favorite hobby) and all manner
of arts/crafts/souvenir vendors.  There are a zillion museums in the
greater Boston area.
In Cambridge itself the MIT Museum (http://web.mit.edu/museum/) is
always worth a visit. I believe Harvard's main art museum is still
closed for renovations but there are several others on campus
including one that has a collection of historical scientific
instruments (http://www.fas.harvard.edu/~hsdept/chsi.html).
