Reprogramming the GPS module is not enough - the electrical interface to 
these clocks is different to the miniDIN-6 connector used by the GPS puck. 
Whatever path you take, just reprogramming the puck is not enough - 
mechanical changes are needed that are probably well beyond the 
capabilities of most of the owners of these clocks.

The board I was proposing would not need an extra PSU - it would run off 
the same supply as that given to the GPS puck - and I doubt that it'd be 
more that 2cm x 2cm in size (by far the biggest component would be the 
miniDIN-6 socket, though even that could be an in-line version) - the pcb 
could be just sealed with heat-shrink and be inline with the cable - 
in-line miniDIN -> tinyPCB - > BNC for clock.
