It seems that this deadlock can be reproduced on several operating systems, so it is not related to some IP stack idiosyncracy.
I suggest that - you disable the Nikto and Whisker wrappers. You can run those tools by hand, separately from Nessus. - you upgrade your nmap wrapper to the current CVS version. If you still have problems, try to run nmap separately and upload the result. Maybe this will help.
