Does anyone know of a good, reliable list of well-known trojan ports that I
could put into Nessus? I have found several using Google, but they are all
different. I was looking for the best one.

You're talking about with the NessusWX client, right?

If so, I believe the default list of well-known services is included
with the source / binary and is rather limited. You can select it from
the pull-down menu (File, Well-known services) to browse the list, add
to it, or delete from it.

This would be determined more by the plugins you select and their settings
than the list of well-known services.
