I have noticed the same behavior. However, Nikto has worked in the past for me (I don't know what version I was using, but it was likely 1.2.6-ish).
I am using Nessus from the Debian unstable feed. I now have version 1.2.7 installed and Nikto version 1.2.3. The output is written to the debug file and doesn't show up in the report.
