Nessus checks the path for the availability of external applications
such as nmap, snmpwalk, nikto at run-time; unless they're found, their
corresponding plugins won't be available. 

Since nmap does run from the command-line, I suspect the problem lies in
the PATH setting in your Nessus startup script -- make sure it includes
the directory where nmap is found and restart the daemon if necessary.
