nessusd.conf is the server's config file; you want to use a client
config file, by default $HOME/.nessusrc. The server and client use
somewhat different options so their config files are not interchangable.
The client will create / modify the config file when you run it and change options. So, you should probably delete your full.conf / diff.conf files and start over. Something like:
rm full.conf diff.conf nessus -c full.conf # configure it via the GUI to taste cp full.conf diff.conf # then make a copy nessus -c diff.conf # and finally reconfig so it does a diff scan
