In your shoes I would choose the first system.

I actually own a very similar system at home, the Full On 2x2, in
tower form, same CPU set up.

Nessus works very well with multiple CPU's and the memory would be
helpful.  Do remember that such a system with those resources will be
able to run quite a few plugins and do so quickly.  Also the PIII
will have more onboard cache for the CPU than the Celron's, while
this is of a limited benefit in an application such as Nessus, it
will still be a performance enhancer for the OS and network functions
in general.

Be sure to throttle the scans against individual systems to ensure
faster response times and to reduce the likelyhood of causing service
interruptions with your systems by overloading them.  Consider
setting up your scan options so that you scan many concurrent hosts
but with only a few concurrent checks per system.

Something like 70+ concurrent hosts but only 3-4 checks per system. 
This will still cause a lot of network bandwidth use but it will
spread it across to many systems.

I can make another recommendation that would allow you to use all
three systems, concurrently to scan with, but that would be shameless
self advertising.  ;)  Good luck.
