The other part of this question is that do I need to publish the plugins/scripts too or publishing the source code is enough.

You could simply use an ID between 99000 and 99999, which is typically
reserved for private plugins.

If you redistribute the modified version of Nessus, you must
redistribute the source code of your changes to whoever your giving it
to. If you keep your copy on your disk, you don't need to publish
anything.
