I experience the same problem but do not know how to fix it. However, all of my scans are done internally across a LAN (in some cases WAN). It seems to happen more often when nikto is required to run many times. This includes both scanning lots of systems that have web servers or scanning a single system that has web services listening on many ports. I haven't tried to troubleshoot it much and typically just run nikto by hand after nessus is finished.
