When I performed the scans on the two systems, I got different test results which bothers me a bit. I believe these test should be highly repeatable so this says there may be a problem on the amd64 system. My experience is that results can vary a little between runs i.e. "false negatives" especially if the target host or network is busy. Increasing checks_read_timeout can help but fundamentally many plugins are written so that they give up on temporary errors. This doesn't sound like a 64-bit specific problem.
