This is hard to answer without understanding your criteria for "best"
along with your current method(s) for maintaining software.

Certainly, the installer script would preserve your existing config and
user files along with any certificates you might have created for SSL. 
I don't think, though, that it updates plugins so you should invoke
nessus-update-plugins manually.
