That's not right. Nessus CAN be started with cron jobs. I do it all the time. Infact, I have 5 crons running scans for me during the week.
You can run the client from the command line and schedule cron jobs accordingly. Refer to http://www.nessus.org/doc/nessus.html for command line options.
