Instead of launching multiple clients, why don't you launch one and set
max_hosts to the number of targets you want to test?

It's writing out the configuration used for the scan, which isn't
necessarily what was sent initially to the server.  [One prime source of
differences are new plugins added to the server since the last update to
the config file.]

Head over to http://bugs.nessus.org/ and file bug reports if these
haven't been reported already.  And if you feel others would be
interested, post announcements to one of the mailing lists with pointers
to the bug reports (patches would be nice too).
