Actually, there is some other stuff that Nessus will write to that you can mess up if using to: the logfile, the knowledge base and the summary of the NASL scripts. IMHO you are better off compiling one of the daemons (configure --localstatedir=X --sharedstatedir=Y) so that all the directories are forked off; or setting up jails/chroots() for each one of the Nessus instances.
