At first blush, it seems like there's something different about the scans themselves causing the stall. Which scanner(s) are you using when launching a scan from NessusWX? And from the unix client? Also, can you make sure log_whole_attack is enabled in nessusd.conf (restart it otherwise), repeat both scans, and then compare the list of plugins run by each scan? And finally, are there any interesting lines in nessusd.messages about why the scans launched from NessusWX stop? > If I include windows boxes in the same session they > finish normally.
